The problem might be because of the low gel percentage or the amount of the protein samples loaded for electrophoresis. To get the desired results you should try to increase the %T in the resolving gel. Either this is the reason or the concentration of your desired protein is more diluted. You could try to redissolve the protein sample in smaller volumes and then subject it to SDS-PAGE.
