The binding domians ( regions of the protein that have high affinity for single stranded or double stranded DNA), of the various sequence specfic DNA binding proteins interact with the major groove of the DNA as compared to the minor groove of DNA as the major grove exposes more functional that identify a base pair. Further the energitic signatures i.e. the considerations of the changes in the Gibbs free energy control these binding preferences.
