There are many theories out there about DOMS , but no one has come up with a subtle, proven reason yet.

Muscle damage theory byTheodore Hough,
Hough hypthesised that soreness is because of the result of ruptures within the muscle. According to him, these ruptures are minute lesions at the Z-line of the sarcomere.The soreness has been thought to be because of increased tension force and lengthening of muscles due to exercise, which causes the actin- myosin cross-bridges to separate before relaxation, finally causing greater tension on the remaining active motor units. leading to increased risk of broadening, smearing, and sarcomere damage, microtrauma causes structures, pain receptors within muscle connective tissues to stimulate resulting in pain
Enzyme Efflux theory (MOST PREFFERED) .
Due to microtrauma, calcium stored normally in the sarcoplasmic reticulum starts to accumulates in the damaged muscles, because of which respiration gets inhibited and ATP needed to actively transport calcium back into the sarcoplasmic reticulum is not formed suffeciently. Calcium accumulation in turn activates proteases, phospholipases resulting in break down and degeneration of muscle protein, causing inflammation, and pain because of histamines,prostaglandins, and other factors
