If the cell contains plasmid, the plasmid DNA gets incorporated into the chromosomal DNA. The plasmid DNA is tranferred into the cell using transduction process. It becomes difficult to separate chromosomal DNA form plasmid DNA. First the denaturing agent separets the gDNA from plasmid DNA. Because plasmids are small, they can easily reanneal forming dsDNA.
