Genome wide analysis means looking at the whole genome level rather than at few known genes/transcripts.
Genome wide expression analysis is done by methods like SAGE( serial analysis of gene expression), Microarrays, and RNA-seq, The principle is simply calculating differential gene expression or simply the transcript levels expressed in a cell under specific conditions compared to a control, say looking at expression pattern of Transcriptome ( all expressed transcripts ) in a tumor cell vs a normal cell ... it is like taking a snap-shot of a cellular transcripts as a whole at any particular point of time, and comparing to other cell at similar time point, The principle of RNA-Seq is making a refrence transcriptome using sequencing reads and then calculating gene expreesion changes which depends on number of reads obtained from mRNA of a transcript in a sequencer, as transcripts NUMBER increase so does the reads proportionately... neverthless that is a long procedure ....
